It would depend upon what terminology is expected by your audience. As others have pointed out, some businesses or professions use the term "per thousand" when writing and speaking, so if you're trying to communicate something pertinent to them, you'd want to use "per thousand."
In other professions or businesses, "per mille" is the expected vocabulary, so you'll want to write or speak to that specific audience using "per mille."
When trying to communicate the idea of numbers or specific information, it's best to find out how the audience speaks and use their language when presenting your stuff.
Now, to confuse you even further...
If you are writing an academic paper for peer review or publishing, you'll want to use whatever language or vocabulary is suggested in the publisher's style guide (set of rules governing the use of vocabulary, language, punctuation, and formatting). In this case, the audience will be those approving your writing for some review or publishing purpose, and they're expecting you to write according to the rules in the style guide, even if those rules are inconsistent with another profession's or business's expectations.
It's all very confusing... this idea of communication.
