get yourself a box of face masks at your nearest hardware store or home depot and clean with whatever your heart desires because while going green in the cleaning department is environmentally safe and all that good stuff, it doesn't sanitize. clean with windows open and fans, a/c's etc. turned off. immediately after cleaning, toss your face mask, take a shower and go outside for a cup of coffee or go out to lunch while the smells dissapate.

The kind of face masks sold at the hardware store are only good for protection against dusts and mists. Toxic or noxious gas, such as ammonia, chlorine, nitric or muriatic acid fumes, etc, would go straight few them. Cartridge type respirators are available that protect against such chemicals. That seems like overkill for ordinary home cleaning though.

One of the problems I have discovered in using old substances, is sourcing them. Castille soap, though I know of it's uses in other things, I can't find it in my town, Glycerin, the same, I can't find it, ask a shop assistant, they don't even know what it is. Me thinking here, all these basic substances that were around at one time, might now be restricted, due to what other things can be made out of recipes of basic substances, a product of our present age no doubt. Phosphoric acid won't take the pH down as low as nitric acid does, but it actually has some advantages. Besides the acidity, the phosphate anion will chelate iron and other metals, which make it a better rust remover. Oxalic acid, which is sold under various brand names, is even better as a rust remover. Muriatic acid should be pretty readily available. It's widely used for cleaning concrete. I can't think why you'd want nitric acid anyway for cleaning. It's an oxidizing acid, which makes it better for solubilizing some things, but that shouldn't matter for general cleaning. And its fumes are likely to turn your fingers brown.

OP;
I like all the vinegar and water ideas..and use them as well..
 
SALT can clean the oven..
CORN STARCH and water for windows then dry with newspaper..
SODA cleans out tea and rust from cups..
MURPHY"S OIL..all purpose soap..(at WAL MART ETC) is great for many things and smells great.
Oil of cloves     is a good disinfectant and stops germs
euculyptus does the same...
** if you  are getting migraines this MAY indicate a build up of toxins in the body..a way to find out is to inhale a bit of essential oil..
IF you get a headache then the olafactory glands are hindered due to build up..

Remember that baking soda and salt work at removing staining BECAUSE they are abrasive. If you use them on a shiny surface, you may end up with a marred surface. been there, done that, lived with the results.

You might try searching for support resources for people with chemical sensitivity, and seeing what products are recommended.
Here's one example, http://www.chemsense.com.

Also, I think that products especially designed to be environmentally friendly are usually also formulated not to aggravate chemical sensitivities, and some are much more affordable than Shaklee.  Seventh Generation isn't too expensive, I wonder if you'd be pleased with their products.  So far, I've only used their dishwashing soap, but I'm pleased.  www.seventhgeneration.com

Yeah, regarding the granite, specifically, I would call some place that sells granite, like a stone mason business, and ask what they recommend using on granite, something without a lot of fumes.

Honestly, other than bleach in the toilet, I clean my house with vinegar, baking soda, and hot water.  Vinegar cleans most things quite well, as well as killing germs.  I use the cheap white stuff in gallon jugs.  I also use it in my laundry to kill odors.  Granted, it is smelly, which might defeat your purpose, but it's pretty basic, and hopefully wouldn't exacerbate your migraines.  As was mentioned avoid using salt and baking soda on delicate surfaces, though salt is much more abrasive than baking soda.  Vinegar and old newspapers work wonders on windows.

Baking soda can scratch your granite.  You shouldn't need anything more than mild dish soap and water.  Rinse it well.  If it's a granite floor, vacuum it first or mopping may scratch it (as you move the dirt around).  Then mop with mild dish soap and water, and rinse well.

Don't use anything with vinegar or citrus on your granite.

If you want to experiment, go to the tile store or a home improvement store, and buy one granite tile, preferably the same color (or close to it) that you have installed.  You can experiment on that one tile without fear of ruining your expensive countertops or floors.

Cali's idea is fantastic.  And you can probably find a broken or otherwise damaged granite tile for almost free.  That way you can figure out what works best.  I only have el-cheapo lino in my apartment, which is pretty indestructible. 

Have you tried the clorox or lysol wipes?  They make ones especially for kitchens that are supposed to be less toxic.  I need to figure out how to make my own.  Those are very convenient, albeit very expensive.

Check the free stuff on craigslist.  Lots of jobs end up with extra tile, given away free.

Do not use anything on granite because it will get scratched and allow bacteria to penetrate.
Warm water, or even better cooled boiled water every time you use the surface (if a worktop) and do not use anything abrasive.
No salt, lemon, toothpaste, baking powder, bicarb or vinegar.  It will taint or destroy the granite.  Not bleach ever.
If it's floor, a daily wipe over with a hot mop of water should be fine, sweep first.
To stop water marks, use a chamoise leather or pad.

Brownies are best.  They clean and leave you fresh-baked bread.  Just don't forget to leave out a bowl of milk for them.

You haven't mentioned if its a worksurface or flooring.  Either way granite is stone and porous - and there is absolutely nothing wrong with a regular wipe down with clean water and a clean cloth.  Vinegar or lemon will soak into the granite and the smell will linger as well as taint it and it's also abrasive even in small quantities.  It's great for cleaning stainless steal, but not granite.  Use it in kettles to descale overnight - brilliant.  But granite just needs warm water and a clean cloth...  if you use bleach, it will only dye stuff like red wine (if you have a spillage) and will damage the stone.

No no....that just makes the cleaning more fun [:D]

I'd be careful with using bleach to clean a toilet. Its not good for the septic system.

What do I use? a dog with a feather duster duct-taped to his tail.....its the Canadian way [:D]
