So, i was at the Cell Block last night, and we talked with a bunch of really nice people and m'Lord was very impressed (have been begging Him to take me there for about a month...He finally decided that we could go).

Talking to the owner, He offered me a commission-based job working on the handles of floggers (the handles would be leather, and I would be putting the knots on them [like the ones found here].

He would like to negotiate the commission rate, but the thing is...neither of us have done something of this sort, and don't know what is fair. His slave does one knot in 15 minutes, but she's more experienced. i have done knots of this sort before (Turk's head knots), but am not very experienced. His slave would be teaching me how to make the handles.

My question, then, is what do y'all think is a fair commission rate (how much of the sale price i would recieve) for doing the handles. Later, i may also be doing more complicated handles, such as braiding like the ones in the link, and knots on the ends of braided floggers. But for now, it'll just be the knots on the handles, and i'll learn as i go. Any ideas?

When ever we sell our beading products, placing them in stores, they get 20% commission and they are always happy with it.

Do one, figure out how much time it will take you when you are experienced. Knowing you will get faster as you gain experience. Then ask for whatever hourly rate
you want to make. 
They either go for it or they don't.  Either way no loss to you.

I think that it will really depend on how important the knots are. For some, the handle the the artistic part of the flogger, therefore the knot must have asthetic appeal. For others, the knot and handle provides the proper balance for the flogger. So, if you're balancing the flogger (some aren't, but the better ones are), they're worth more. If you're doing the knots and handles for both of these purposes, I'd say 25%...mainly because the flogger wouldn't be the quality flogger it is without it.

Is this the Cell Block in NC? I still need to work my way there.

Personally I charge a flat rate of $10- $20 per knot when I do them for repair work on other folks floggers.
Entire handles make up 60-75% of the cost in time and materials for making a flogger So I would figure out what the retail of the flogger was and then charge close to that amount of the wholesale value.
