This is the scientific explanation:

All babies begin life as females. It is not until about six weeks that babies with a Y chromosone begin to develop testes. Testes in turn produce testosterone, leading to the formation of the penis.

Since female babies have no Y chromosone, they simply develop as planned.

Both babies, then, have female parts. In Men, breasts have no function, but since they do not impair survival, evolution has not selectively eliminated them.

According to Wikipedia, the causes of intersexed babies are varied, but most are genetic. The most common is Congenital Adrenal Hyperplasia.
