The following I admittedly submit due to personal bias because I either know them, or have worked extensively with them in the studio and thereby have first hand knowledge of exactly how good each guitarist is when it comes to creative ability, technical proficiency, and just flat out talent.

Carl Bell – Fuel

Stevie Ray Vaughn

Joe Walsh

Dann Huff – Giant/consummate studio musician 


Other than these guitarists, I have to recognize the following for their extraordinary abilities and innovative contributions to the modern rock genre. Though I’m just not sure how I could ever say one of these guitarist is markedly better than any other. And by all means this list in NOT all encompassing.

Neal Schon – Journey

Alex Lifeson – Rush

Eric Clapton

Jimmy Page

Mark Knopfler

Steve Morse

George Harrison

David Gilmour

Jimi Hendrix

Eddie Van Halen

Richie Blackmore

Jeff Beck

The Edge – U2

I definitely have the utmost admiration for any guitarist who can paint such a rich musical story through their playing, as each of the above can do.

Amen to that....seen Santana 4-5 times...always been my favorite but one time he really stood out!!!!! Saw him with Clapton and for an encore they both came out together and picked up the guitars. My first thought was how the contrasting styles would clash at best....????? Was I surprised....!!!! They played a 15-20 minute jam and BOTH are soooo professional and talented....they pulled it off like it was an everday thing....of course it is to them! Absolutely amazing to see two of the best together!

I think that the question needs to be more focused. In what genre of music? Most people here are mainly mentioning rock guitarists. But what about Les Paul? Chet Atkins? Segovia? Joe Pass? Wes Montgomery? Danny Gatton? Duane Allman? Robben Ford, Doc Watson, etc.
If we are talking rock, there are so many great ones, but which ones were the most influential? You got to go with Chuck Berry first of all. That is where most guitarists started.
Jimi Hendrix, Eric Clapton, and Eddie Van Halen ( although Eddie went the show over feeling route, which I am not so fond of) probably top three in influence after that. And Stevie Ray Vaughn was a monster. He has to be in there.
My favorite is Jeff Beck. His playing never ceases to amaze me. Soulful yet out there at the same time.
And if anyone is interested in guitar playing that will knock your socks off, check out The Hellecasters.

Random thoughts:
 
Players like Ywingie Malmnsteen (no I'm not looking it up lol), Vai, Eric Johnson, and Paul Gilbert are technically brilliant, but leave me cold. Give me a tune featuring Ace Frehely and Paul Stanley any day. Listen to songs like "Watchin' You", "Got To Choose", and "Deuce", back when KISS was hungry for recognition, you'll see how their playing interlocked with one another to form a greater whole -- missed notes and all. A kind of energy rarely seen nowadays.
